Depends on exactly what you're doing. If you're into the Web interface, then yes as there's really only one copy of the message, all views are really just labels, like stickers on the message.
If you're talking about through a POP or IMAP client, then no, as those actually duplicate the message to the multiple locations. Basically, the web interface is the best way to clean this up, just remove the Important label and your IMAP client will update to match the web. Also, you can just tell your IMAP client not to sync the important "folder", then it just won't care about the label.
