OK, I have not solved the issue, but I found out what it was.

In gmarksff2.css there is a reference to 
chrome://global/skin/icons/folder-item.png
and that uses a folder icon from the default skin.

If you change skins and the new skin does not have that image in it,
then you lose your folders.  Qute is an example of a skin that does
not have that folder image in it.

I'll poke around a little more.  I guess ideally the skin authors
would support GMarks, but it would be easier just to keep the images
local in GMarks.  I'll be satisfied with whatever solution is easiest
to implement (ideal or not)

If I get a fix, I'll post it here.
