GMarks only loads the images from your history. If you don't see the icons next to the sites in your history then it won't be able to find them. It doesn't refresh its cache often enough, so you might need to restart firefox to see some of the new icons. If you clear your local data (cookies, etc) you will lose the images. GMarks uses this method to get the icons to display because downloading all 1000s of images can strain your computers internet connection with all of those requests.
