I guess you want to define a Physical Line corresponding to the Compound Line, just as you have "Physical Surface(5) = {2}", corresponding to "Compound Surface(2)"? Actually on inspecting the mesh file, I do see the edge elements having the Physical id of the Physical Lines you've defined; e.g. the first element is 1 1 2 1013 3 1 3752 so belongs to Physical Line 1013. (Is that what you're after?)
