Hi,

If it is not the case, you should try with a recent version of Gmsh. In the release notes ( http://www.geuz.org/gmsh/doc/VERSIONS.txt ) of the 2.9.0 version you can find: "improved reproductibility of 2D and 3D meshes;", and for the 2.8.4 version: "better reproductibility of 2D meshes;"
