Hi, After enough try I could not run dssp from gromacs made do_dssp utility. I run gromacs-3.3.1 in cygwin under WindowsXP. Now I am thinking off running dssp outside of gromacs for trajectory file (PDB format) to know secondary structure variation during time scale. Any special script is written for with any of you?
