It works perfectly with the following syntax:

echo "1 \n" | tjrconv -f -s -o -sub myFrames.ndx

..where myFrames.ndx looks like:

[protein]
1 3 6 7 8 etc. : numbers of the frames to be written (not time in ps)

(generated by one of my perl scripts)


apparently same result with 
echo "1" | tjrconv -f -s -o -fr myFrames.ndx
