It looks like you've copied this directory from some other machine. Get rid of it, download a tarball from fftw.org and follow the installation instructions here http://www.gromacs.org/index.php?title=Download_%26_Installation/Installation_Instructions/Cygwin_HOWTO

Also, do yourself a favour and get out of the DOS habit of putting everything in the root of the filesystem.
