Maybe I am wrong but seems to me that the the atoms are actually matching..
any suggestions are welcome...

Well, if you've modified the pope.itp file, then that could be a source of error, but without substantially more information about what you've done, there's nothing to comment on there.

The other potential problem is that the content of the [molecules] directive must be the same as the order of the species in the coordinate file. You may be seeing mismatches because things are out of place in the topology.
