Do does not index binary names, the string you'd type into alt-f2 or a terminal is not what Do indexes. Do uses the real name of the application, the name displayed in the Applications menu and what's in the Name field of an application's .desktop (launcher) file. Nautilus is usually named "File Browser" but more likely you should just type the path you want to open, since you're probably not opening nautilus just to open nautilus.
