The projects included in the GNOME Desktop can't just fork the GNOME guidelines whenever it seems fit. If a project would do just that it would probably fall out of the next release. If a project wants to join the next GNOME release it will need to accomplish certain guidelines.
We can do just the same with gnome.org. If your site accomplishes the guidelines you have a place under gnome.org. If you don't no problem, but then you will need to find an unofficial place out there. About the header and basic template, is (I think) technically as simple as building a template based on includes so one change in the GNOME header done by the GNOME webhackers will be immediately visible in al,l the subsites. The current mess isn't good for anybody, nor makes anybody happy.
