It sounds like what you are doing is very similar in principle to Lyx. 
I like mudela for much the same reason that I like LaTeX, which is that
in both cases you say what it is that you want to say, and let the
program for the most part do the typesetting.  I'm afraid I haven't ever
used lyx, partly because I'm very proficient at LaTeX, and emacs is my
friend.  But if I were you I'd definitely want the save format to be
valid mudela, and I'd strive to implement as much of mudela as
possible.  I guess that's about all I have to say about that.  But you
might try looking at lyx for ideas as to how they were able to make a
nice interface to LaTeX, since you may be able to do something similar.
