don't know if this is a known bug...
lilypond seems to only insert a new clef at the beginning of the next
line following a change. for example, in measure 28 of:
http://www4.smart.net/~jcovey/scores/haydn/london-trio-01/
the new clef should appear after the quarter rest in the bass. that's
a g and a fis, not a c and a bis.
