The account hierarchies have nothing to do with the tax reports. The account hierarchies ALWAYS follow your locale, but the Tax Reports only follow the locale ONLY IF GnuCash was built to --enable-locale-specific-tax, which is NOT the default configure option. So it is NOT true that "your file hierarchy seems mixed up".
