That’s because most of the “windows” are really dialog boxes as far as the GUI toolkit is concerned and it complains if dialog boxes aren’t set up to behave that way. There’s an open bug, https://bugzilla.gnome.org/show_bug.cgi?id=794853 <https://bugzilla.gnome.org/show_bug.cgi?id=794853>, about converting some of those dialogs to windows. If you have any in particular that you’d like converted, please comment on the bug.
