Les You will need to maintain separate data files(e.g. give them separate names identifying the version they run with) for each version as there were some data file changes going from 2.6.x to 3.x which prevent a 3.x file working with a 2.6.x version. I think Geert mentioned them in a post in the last week or so.
Both versions will also store their configuration files in different locations in your home directory see https://wiki.gnucash.org/wiki/Configuration_Locations. This is possibly a bonus but changes to things like saved reports in one won't of course carry through to the other. You should be able to run instances of both at the same time if you want to. Just label the launchers in your menu system clearly with the version number as well.
