I have looked into this some more and filed bug https://bugs.gnucash.org/show_bug.cgi? id=798194[1] with more details.
The proper fix would require changes affecting all users, not only flatpak users (changes to how we store our preferences in GSettings). That's probably out of proportion with the benefit we'd have from this. Luckily there is a workaround that is fairly simple, involving two shell commands. They are detailed in the bug report.
