OFX import is pretty tightly controlled. If your bank populates the <CHECKNUM> or <REFERENCENUM> element on an imported transaction then GnuCash will insert the value into the transaction or split num field (split or transaction depending on whether you’ve told GnuCash to swap the num and split/action fields).
If you’re looking for a way to insert it yourself you’ll have to use CSV import.
