The problem seems to be with GTK+. The startup dialog has been a 'modal' window since start (or since when I started looking into the code). It seems the either the behavior of modal window has changed recently or this is a bug in GTK+.

Start-up dialog with "Show this dialog during startup" checkbox. 3.
