I'm not building base manually and running make check, I'm using the gnustep-testfarm test-gnustep script, see http://svn.gna.org/svn/gnustep/autotest In the setup I use to run gnustep applications (also freshly updated from svn), NSNumber compiles without modification but it also is configured to use libojc2 so a lot of things differ.
