This are not bugs specific to my fork, as they were present back in january 
when the only changes i've made
to the AppKit were fixes of build scripts (to get it running on OSX) and 
adaptations to changes in ABI
of the Foundation (just a couple of function calls that pass NSIntegers via 
pointers).

App icon bug is clearly visible, but no submenu was open the time i made it and 
System Preferences are not
resizable. But it's the only screenshot that is left from back then :(
If anybody with a knowledge of AppKit implementation internals could tell more 
or less precisely where to look
for causes of this issues, it save a lot of time. Thanks in advance.

Are you running with X11, right? I do run sometimes with Apple's X11 on 10.3 and 10.4, by exporting display from a GNUstep machine over the network. Thus exposing problems with the Rootless Apple X11 server

The Application Icons have a grey stripe for me too!

Furthermore I have troubles with menus. As in your screenshot I get a window title for each submenu, which apparently shifts down the mouse tracking compared to the actual menu and after abit of clicking, it shifts down to one or even more menu items, making usage very tricky!

I don't remember about the white corner, but I will check.

I don't believe these are problems with your fork, but problems with the interaction of the rootless window server. Also windows Xming can be rootless and I remember problems although less problematic, but Xming is a breeze to run Rooted, while Apple's (t least the older versions) not.
