I think it's worth debugging this, before you kill the VM, especially since it is reproducible. Can you please open an issue on GitHub issues <https://github.com/gocd/gocd/issues/new> for this and provide information such as the GoCD version you see this happening on and agent and/or console logs from a good agent and a bad agent? If you can also provide the XML snippet of the pipeline, with redacted information, that could be useful too.
