This post was originally deleted for some reason, appears it is now back. The solution to this error was that the default git synchronization options appear to remove files not in version control.
This was different than our svn projects. Also I think the default option to fetch from the material at every stage, this might've been enabled by default on git pipelines but not svn pipelines.
