VerifyProgram: FileHash check failed:
Resources/Defaults/Settings/Compile/Cross/Cross-Native.conf is missing
Resources/Defaults/Settings/Compile/Cross/sh4_cache.conf is missing
Resources/Defaults/Settings/Compile/Cross/empty_cache.conf is missing

It's ok to install it anyway, just run 'SymlinkProgram Compile 1.6.0' to
do that.

I wonder what's wrong with the signing scripts. When packing, I didn't
get any errors when I ran CreatePackage on that.

I think I found the bug. It's the problem with verifying applications that isn't "current", i.e. running "VerifyProgram Compile 1.6.0" when 1.5.1 is the installed version, that is Current pointing to 1.5.1, uses Compile 1.6.0's hash sum, but does the check on Compile 1.5.1's files. As the files above have been added between version the check fails.

I have commited a fix for this now.
