Any thoughts about how to handle the duplication of unmanaged files
under /Programs/Linux? Will the CD mastering scripts explicitly delete
them from /Programs/Linux?

This is a bit of a dillema: I think we didn't want the default
unmanaged files to be removed from /Programs entries (so that a
/Programs entry can be converted back into a package with
CreatePackage and that the signature remains valid) but keeping all
kernel modules replicated in the CD is not practical.

Anyway, if we remove them from /Programs/Linux, then it is reasonable
that we provide an option to do the same in InstallPackage (and use
the fact that the signature is invalidated to prevent CreatePackage
from creating packages with missing pieces). I noticed that there is
an option "--unmanaged remove" in InstallPackage, but looking at the
script I couldn't understand if it is working/what it does.
