You should use UpdateSettings rather than copying. You do have to
"[U]se new" or merge appropriately; just keeping your old file will
leave the updates out.

But Directories.conf is not in the Compile settings anyway, so copying
those won't make any difference. `UpdateSettings Scripts` will move
them into place. It is called automatically when you install the
Scripts package.

As far as ordering goes, there are reported problems with recent
versions of unionfs-fuse, so if you encounter problems you should move
it down the list. I believe unionfs and funionfs both avoid the
issues. Some people don't experience any trouble with unionfs-fuse
either, but the simplest recommendation is to go with one of the
others.
