This is a known issue with the API, which I rather doubt Google is too keen to 
fix. Quite simply, it is not in their corporate interests to serve the exact 
same results via the API as they do on their own properties. To do so would  
eliminate the primary reason people visit Google properties and, thus, cripple 
their ability to sell ads there.

That said, two things that I would note. First, in three years of using the 
API, I have never had a problem NOT finding the results that I need when using 
the API as it was designed to be used (i.e., as basic search functionality on 
my site). In other words, I don't do SEO with the API.
