Though I have not seen any official word on this, unofficially, a number of people have noticed changes in how the API processes results. That said, queries with advanced operators (e.g., site:) have not been reliable for far longer than this. The best workaround is to set up a custom search engine to search your site and then set your AJAX API's site restriction to that CSE.
