This question about CSE setup does not appear directly related to the
AJAX Search API.  For future reference please bookmark the Custom

You have considered using a linked CSE.  If you do not have specific
reasons for using a linked CSE, I would suggest that you instead use a
stored (i.e. non-linked) CSE.

To create a new stored CSE, start here:

  http://www.google.com/cse/manage/create

On that page, at least one entry is required in the "Sites to search"
box.  Enter any domain name such as "example.com" (you can delete this
entry later, in the control panel).

Complete the rest of the form and click "Next".  (On the next page,
make no changes, just click "Next".)

Visit (and bookmark) the "My Search Engines" page:

  http://www.google.com/cse/manage/all

Your new CSE should be listed there.  Click the "control panel" link,
which takes you to the "Basics" page (one of several control panel
pages which you'll see listed in the left column).

On the Basics page, under "Preferences", click: "Search the entire web
but emphasize included sites."  Click the "Save Changes" button below
that option (not the one above).

In the left column, click "Sites".  On the Sites page, under "Included
sites", you'll see the domain name that you entered earlier.  Click
the adjacent check-box and click the "Delete" button.

Under "Excluded sites", click the "Exclude sites" link.  Enter the
domain name of the site that you want to exclude.  Click the "Save"
button.

To begin using your CSE, click the CSE title link in the control panel
page heading; or revisit the "Basics" page and click the "homepage"
link.

Test your CSE.  (Note that the result sets obtained from the CSE may
not be entirely the same as regular Google.com web search results.)
You can use the "site:" operator to verify that results from the
excluded site are not available from your CSE.

(Note:  The Google-hosted results page provides two radio-buttons, one
of which is labeled "Web Search".  If you choose that mode, you will
get general web results INCLUDING the site that you wanted to
exclude.  You can set up your own search and results pages without
these radio buttons.)

To obtain code for your search-box and results, visit the "Look and
feel" page of the control panel, select and save your preferred
options (or use the defaults), and click "Get Code".  For further
