Hi Kanik, First, usage of the Search API (with or without a key) can't have any effect on your site's indexing or ranking in Google search results.
As far as the API key itself, the idea is that a key for www.mysite.com is for www.mysite.com specifically, whereas a key for mysite.com would apply to *.mysite.com, including www.mysite.com.
