First, you need to understand that the Custom Search Engine (CSE) behind the Custom Search API (CSAPI) is not designed to search the entire web. You can set it up to do so in the CSE settings, but that's not really its forte. Second, you also need to understand that the CSAPI was designed specifically to frustrate SEO applications and search applications which would offer direct competition to google.com and other Google properties.
In other words, the discrepancy is by design.
