Without knowing anything about the situation my suggestion would be to: 1) Stop trying to deploy. 2) Wait for GAE team to comment.
It has probably went through when deployed even though it gave errors and didn't show up. Something has gone bonkers and maybe "multiple deployments" are now being reported as multiple different versions or something. Anyways.. better just wait for staff comment.
