Different "versions" are completely separate code bases that share a common datastore and other API services. One version could be written in Java and another in Python but only one can be the "default version" at a time (receiving traffic from your domain name). The other versions are accessible only from the appspot.com domain.

Can I just create a python app and upload it to a java gae cloudr? or
is there some more magidc not documented in the faq?
