I'm seeing a number of problems with doing this. First, marking a URL in app.yaml as login: admin
doesn't like this when you use a Google Apps account. Also, (and maybe this is a problem with app engine django & app engine patch) uploading indexes doesn't work using a Google Apps account. Lastly, the appengine_console, remote api stuff doesn't like it when you use a Google Apps account. To clarify, I've created an application with "use google accounts" setting but from an email that is from a Google Apps domain. I had to add a non-Google Apps developer account in order to get the above features to work correctly.
