Yes SSL only works on your .appspot.com domain.

Current browser technology doesnt really make it feasible for Google
to offer SSL on custom domains.

It would need this:
http://en.wikipedia.org/wiki/Server_Name_Indication
- its browser support is not wide enough to make it worthwhile
