Are you using setProperty on your Entities or setUnindexedProperty? http://code.google.com/appengine/docs/java/javadoc/com/google/appengine/api/datastore/Entity.html#setUnindexedProperty(java.lang.String, java.lang.Object)

The index viewer in the datastore viewer only refers to custom indexes generated from your local config.
