SOLVED

Okay, everything's good.  My problem had nothing to do with
makePersistent, but rather, with serialized fields - they're just
tricky.  I'm still not sure why updating my entity deleted the
serialized fields, but it looks like you can be on the safe side to
use this tip when updating an entity with serializable fields:

JDOHelper.makeDirty(obj, fieldName)
