Basically, since the eclipse plugin always adds the JDO + JPA jars during deployment (even if you delete them manually), apparently you have to upload your app manually using the command line tool (see http://code.google.com/appengine/docs/java/gettingstarted/uploading.html). I can't vouch for the cold start performance increase however because I haven't tried this myself.
