Tim, you have managed to setup up Google Apps. If you want to use Google App Engine with customer domain name, go to Dashboard/Add services:
https://www.google.com/a/cpanel/reflexni-vesta.cz/SelectServices Bottom right of the page is Google App Engine, enter you app-id and click Add it now and follow instructions to add DNS record in your domain zone. In above links replace reflexni-vesta.cz with your domain name.
