What makes you so certain its AppEngine related? >From what I understand you can't hold a connection open to AppEngine anyway, so active connections (that that graph appears to show) must be the active connections to clients.
You might get intermittent failures from AppEngine - pretty much a few are to be expected - your comet server should be able to deal with that.
