The conflict between the two accounts using the same email was resolve thanks to the recent changes to google accounts.
I followed the steps to create a new account with a gmail address to target the previously inaccessible account. I can now login. But there are no app engine applications left although I can still see it linked in the apps domain dashboard. So now even though I now have access to the stranded account I can not unlink the application from the apps domain.
