Hi Fredrik, Try going into the Google Apps control pannel (ie Manage this Domain), if you haven't already click add services and add your app, then click add url. You'll be able to select the secondary domain.
I honestly don't even waste my time trying to add apps from the Google App Engine control pannel any more. I have found it to be very flakey. Although, I have not tried for several months, so maybe it is beter now.
