Hey Mike, Is it your app or the Admin Console that displays the errors? Do you get anything more specific in the logs?
Did you delete a lot of entities? App Engine's Datastore does soft-deletes, so when you delete a lot of entities it still has to traverse those items in the index (which takes time). The situation usually clears itself up once their GC process runs.
