I've done this same thing. I got stuck in a log in/out loop with both of my accounts when setting up my domain too.
What I did was log out of all accounts, sign out of google accounts. Then I log into the app engine dash board, goto application settings > add Domain, follow the directions. If your logged out of the other accounts it should work. Another method you could try, is make your other email an administrator of [email protected], then login with that [email protected] and do the same steps. To verify DNS, there are some good instructions on that in there, but you'll need to copy the metadata tag (or whatever it was called) and take to the registar and add it to the dns records. This has to be done with your domain's dns or registar.
