I am using Spreedly <http://spreedly.com> to handle payments. I use it for subscriptions, but I'm pretty sure it can handle more than that. It has a wonderful REST api and even provides a nice POST callback with customer ids when a sale is made so you dont have to poll the server for the invoice.
