I assume you're talking about using Google Apps to set up a www.mycustomdomain.com to be handled by an appengine app? If so, I've several busy apps set up like this and have never seen a problem, so I'd suggest you do some more diagnostics to find out exactly where it is breaking.
However, your question could be construed to mean that a redirect from www.mycustomdomain.com to mycustomdomain.com, in which case I'm surprised it works at all. Appengine allowed naked domains for a short time, but this was deprecated two or more years ago. You might want to try explaining your issue a little better, which will help people help you.
