I'm having the same issue. It sounds like we both initially tried when the domain was *not* the primary domain, ran into issues, realized that it needed to be the primary domain, set that up, and then ran into this issue. Since there are not large numbers of folks complaining, it seems there might be a bug in this specific situation we both find ourselves in. I'd expect more "Me too!"s if adding custom domains was broken across the board right now.
Still, it's not clear how to get the bug fixed. The Google Apps support team informed me that App Engine integration isn't a core Google Apps service, so they won't help me. I'm not yet a premier App Engine customer (I have a few more months of development before I wanted to start paying for that), so this forum and Stack Overflow seem to be the only options for support.
