Is this domain set up as an alias domain or as an independent domain? It
must be set as an alias domain to be available.

Then go to Application Settings, and press the Add Domain button. Enter the
address of the *primary *domain (not the newly added alias domain). In the
next few screens you'll be asked for authorization. After you approve
linking the Google Apps account, you'll be allowed to select from a list of
domains: the primary and alias domains. Pick the alias domain you want.

Only the initial domain (the domain set during setup) is the primary
domain, all other domains added afterwards are either alias or independent
domains.
