You need to map your Apps account to the App Engine application ID. Go to the Applications Settings page on the admin console, scroll down to Domain Setup ( http://imgur.com/y4jxxlv ) and click the Add Domain button. From there, type in the domain you want to use and follow the instructions that follow.
