I might be late to answer this but better late than never. On Windows 7, working with Java if you use appcfg.cmd with oauth2 feature your session/cookie info is stored at C:\Users\<username>\.appcfg_oauth2_tokens_java
Delete that file and you will be prompted again for authentication in browser.
